Brother–sister inbreeding for at least 20 generations results in inbred strains that are homozygous for all their genes. The F1 hybrids between the two progenitor inbred strains will be heterozygous for all the genes for which the progenitor strains differ. During the F2 (progeny of F1 matings) and subsequent inbreeding, the progenitor chromosomes are recombined by crossing over of homologous chromosomes several times per chromosome. The resulting recombinant inbred (RI) strains will display an average of 64 crossover events, which corresponds to about 3 times for a chromosome of average length.

These RI strains are then ranked by their levels of aggressiveness (shades of gray). If one of the polymorphic loci has a major effect on aggressiveness, two separate clusters of RI strains should be obtained (either black or white).

Most behavioral traits that have been analyzed appear to involve multiple genes of varying effect size. In the hypothetical example shown here, at least two loci contribute to aggressive behavior. Such loci are called quantitative trait loci (QTL) because they contribute only to a fraction of the studied trait, in this case aggressiveness. To localize the QTLs, the genome of each recombinant strain is screened for genetic markers that are known to differ between the two progenitor strains. The recent development of dense genetic maps allows the localization of the genes of interest within a few million base pairs. Candidate genes can then be identified either by positional cloning or because known genes have been mapped at these loci.
